Another thing to try is to modify the if-statement on line 56 of formtransmupaths.c:

Increasing the value in the second criterion increases the length of transmutation chains included in the selection of nuclide composition.

Serpent only supports neutrons and photons. If the geometry and source are properly defined, the results of your neutron transport simulation should be comparable to MCNP. Universe 0 occupies the entire space, not just the outside part of the core. Everything in your MCNP model that doesn't have the u= tag belong in the Serpent model to universe 0.

You are missing a system library that based on the source code seems to be related to the Intel compiler. Are you using an Intel compiler?

Which Serpent version are you using?

This is a very complicated input, so it's difficult to say where the error is. I recommend you first check that all cell definitions in universe 0 are correct. If the criticality calculation is normalized to power, then fuel volume does not affect your tally results. However, the volume affects the results of your burnup calculation if your depletion steps are given in units of burnup. And this will then affect your gamma source in the second calculation. ...
