Aren't you looking at common universes among axial slices and radially disperse? Those universes can be, later, (directly) used for the group constant generation.

E.g., have you checked the stack lattice definition ('lat' - type 9: vertical stack)? - you could discretize the geometry axially defining radial planes with the homogenized-universes (lattices) and stack them to build the model.

Either you set an environment variable with the path of the XS file, see: Setting up the data libraries or define the absolute path through ‘ set acelib ’. The input setup seems to be OK - I even ran a quick single depletion step simulation without any errors.
Most likely, you are running out of memory (memory can be a bottleneck in burnup calculations).

Those warnings are OK. Try ./sss2 -version (or directly run a case).
If you have some kind of problem, try recompiling the source: (1) make clean (2) make
