An update for anybody who comes across this post with the same problem:
The reprocessing feature only seems to fail when a serpent job is run on parallel on two or more computing nodes. Running on a single node seems to fix the issue.

MSR Burnup with reprocessing: not burning

Hi all, I have been trying to simulate continuous reprocessing of an MSR in serpent 2.1.25. Even when using the example input from this forum post, the fuel does not burn, and material compositions do not change whatsoever over the course of burnup. No fission products appear, no mass actually flows...
