There is a bug affecting the printout of the fission matrix parameters during depletion calculations. While the output should only be produced during the predictor step, when Serpent evaluates the corrector step, the output is overwritten, generating incoherent values for the fission matrix elements...

Have you tracked the calculation in terms of splitting/rejection/etc.? Have you checked the mesh resolution? Have you added a bounding box to improve the source sampling efficiency? As Luke pointed out, the problem might derive from not converting the isotope symbol/string to ZAI (or vice-versa) within the MSR-routines. Thus, Serpent interprets them as different isotopes, not finding them within the transmutation paths/listed nuclides.

Note: e.g., you can simply place a mesh detector discretising the axial direction to obtain flux estimates at the listed positions on top of whatever defined (spatial)...

If the input/calculation triggers that error, the 'CUBOID' surface type (15) might not work either. - Which Serpent version are you running?
Note: you can take a look at the routine 'surfacenormal.c' and check the surface's types where the normal vector is evaluated.

Routine 'surfacenormal.c' evaluates the normal vector for a given surface at (x,y,z). Currently, it doesn't include all surfaces available in Serpent (for multiple reasons).
